I have checked the owner's manual and have not been able to find out any
information about resynchronisation of the open closing/closing
mechanism, is there anywhere else that I could find out how to do this?
 
Would it resynchronise if I disconnected the battery when the roof is
fully closed or fully open and the reconnected it?, or is this a silly
or dangerous thing to do?.

could be a problem with the soft top control unit.  However, first,
there is a reset procedure to resynchronize the soft top opening/closing
mechanism.  It is clearly outlined in your owner's manual.  Most likely,
it simply needs to be resynchronized.  A quick, 5 minute procedure you
can do yourself.

I own a 1992 500SL R129, just the other day the sun came out (which is a
rarity in England) I eagerly opened my soft top the when the sun went
down I decided to close it but the passenger side window would not go
down automatically as it normally would, preventing the soft top from
engaging in the locking device above the front windows, but the window
will go down using the centre consul window switch, any ideas
