I suspect Alan is right - the routes arent flagged as being modifed.

What you *might* be able to do is do a 'Save As' when you save the 
file.  That should save everything to a 'new' file.  You may have to do a 
regular save first (the routes wont get saved, but they'll still stay 
loaded into memory and can then be saved with a save-as).

Whats the data source for the Perl script?  Are you loading an external 
data file?
